They can just up the price of the purchase. Similar to factoring in the cost of "free postage".
The big advantage of PayPal is that you can purchase stuff over the internet with less risk. They deduct their percentage as WB replied above and pass on your payment to the seller. The seller never sees or knows your bank account or card details. So, the purchaser is protected. They also help with any disputes over non received items etc.
